The victims have been identified as Ishrat Zahan Oroni, 14, and her brother Alvi Aman, 6.
Their family says eating food from a certain restaurant has caused the deaths.
Oroni was a seventh grader of Viqarunnisa Noon School and College.
Police are investigating the deaths.
Doctors at Dhaka Medical College Hospital declared Oroni and Aman dead when they were brought to the hospital on Monday night, DMCH police camp Inspector Mozammel Haque said.
Their aunt Afroza Mila told reporters that the siblings had eaten food from a restaurant on Sunday night.
They took the leftovers home and ate them on Monday afternoon before going to sleep, she said.
“But they did not wake up,” she added.
Police OC Rafiqul Islam said he was told that two children had died after consuming some food from a restaurant in Banasree.
“We will take necessary steps after investigation,” he said.
