Heading into the final round with a one-shot lead on Sunday, the 31-year-old opened up a three-shot gap with South Korea's Jeunghun Wang in the 15th hole.
He had led after rounds of 68, 72 and 69 and maintained a one-shot advantage over Wang in the final holes, but a bogey at the 17th saw the Bangladeshi golfer pegged back and facing the prospect of a playoff.
A double bogey in the 16th and another in the next brought him level the 20-year-old Korean.
However, Wang held his nerve at the par-five 18th and a birdie in the final hole saw the world number 88 pip Siddikur, who managed a par to become runner-up.
Siddikur (-5) carded a fourth-round 74 while the Wang (-6) finished top with 72 at the Four Seasons Golf Club Anahita.
Belgium's Nicolas Colsaerts was forced to settle for a tie for third place with Argentine Estanislao Goya after a final round of 75 brought his quest for a Tour title to an end.
Coming into his ninth Asian Tour this year, Siddikur's fighting performance will surely lift his spirits as he suffered a slump in form following an injury that saw him miss several cuts this year.
Siddikur won his first Asian Tour title in Brunei in 2010. In 2013, he earned his second title in the Hero Indian Open.
