The accident took place on the Ghorhakhali bridge in the district's Modhukhali on Kalukhali-Bhatiaparha route around 8:30pm on Tuesday, a railway official said.
Two of the victims were identified as Rabeya Begum, 45, and Faruk Hossain, who age was not immediately available.
The third victim could not be identified as the body went missing in the canal under the bridge.
Quoting locals, Modhukhali Railway Station's Station Master Moslem Uddin said the trio was crossing the bridge when the relief train coming from Bhatiaparha hit them.
The train repairs the railway tracks on that route and it was on a routine run Tuesday night, he added.
Md Faruk Hossain, chairman of Ghoshpur Union Parishad, adjacent to the accident site, said two corpses were found stuck under the bridge, but the third one went missing in the strong currents.
