Dhaka Metropolitan Sessions Magistrate Kamrul Hossain passed the order on Sunday after taking the charge sheet into cognizance.
Police started the case under Special Powers Act following blockades and shutdowns protesting the first anniversary of the 10th parliament in January 2015, said Additional Public Prosecutor Taposh Kumar Pal.
Upon investigation, police submitted the charge-sheet on Jul 24 last year naming 34 BNP leaders and activists.
Barkat Ullah Bulu, Sultan Salahuddin Tuku, Shamsur Rahman Shimul Biswas, Shirin Sultana and Azizul Bari Helal are among the 17 leaders who remained absent in court on Sunday.
The court issued the warrants showing them fugitives.
