Many parts of the country have experienced drizzle in the past few days.
Senior Meteorologist Abul Kalam Mallik told bdnews24.com that capital Dhaka may face light rain on Thursday, but light to moderate showers were likely in other areas.
He said the inclement weather was likely to last for another two days, but situation could improve from Saturday.
The Met Office on Wednesday also asked all seaports to hoist cautionary signal No. 3 due to a seasonal low over the Bay of Bengal.
Keeping with past years, the main Eid congregation in Dhaka will be held at the National Eidgah Maidan at 8:30am Thursday.
There will be separate places on the ground for women and foreign envoys and diplomats joining the prayers.
The main congregations in Khulna and Rajshahi will be held at 8am and in Chittagong, Sylhet, Barisal, and Rangpur at 8:30am.
The prayers in all the mosque and Eidgah grounds across the country are also scheduled to take place by 9am.
Md Abdul Jalil, the secretary-in-charge to religious affairs ministry, had earlier said that the main congregation in the capital would be held at 9am at Baitul Mukarram in case of inclement weather.
In the last 24 hours, starting from 9am Tuesday, the Met Office recorded a maximum of 148 mm of rainfall in Teknaf.
All weather offices across the country also recorded over 25 mm of rainfall in their own areas.
In the weather forecast for Thursday, the Met Office said, apart from Dhaka, light to moderate rain or thundershowers accompanied by gusty wind was likely to occur in Rajshahi, Rangpur, Mymensingh, Khulna, Barisal, Chittagong and Sylhet.
Heavy to very heavy rainfalls may also occur in different parts of the country.
Owing to the influence of a low a deep convection is continuing over the North Bay and adjoining areas. With possibility of squally weather, maritime ports of Chittagong, Cox's Bazar, Mongla and Payra have been advised to hoist local cautionary signal No. 3.
