The Appellate Division had handed down maximum punishment to the Jamaat Assistant Secretary General in September, revising the life term given by the International War Crimes Tribunal.
Molla had been incarcerated at Kashimpur's Dhaka Central Jail-2.
The jail's Superintend Md Mujibur Rahman said Molla had been sent to Dhaka at around 3pm on Thursday.
Prosecutors say the Jamaat leader can only seek clemency from the President after the publication of the full verdict.
However, the defence says they would file a review plea, although the prosecution maintains there is no scope for further appeal.
Molla's is the first war crimes case to be concluded.
He was sentenced to life on Feb 5 by the tribunal. The 'light' verdict triggered a mass upsurge dubbed the 'Bangla Spring'. The government had amended the law under which the trials are conducted.
The Jamaat leader had been kept at the Kashimpur prison since his arrest.
He used to work as a gardener after February's verdict.
Molla was transferred to the 'condemned cell' after the highest court handed him down death sentence.
