Manna’s sister-in-law Begum Sultana filed the GD around 1:45pm on Tuesday, Banani police OC Bhuiya Mahbub Hasan told bdnews24.com.
She claimed in the diary that six to seven men took Manna away from her residence around 3am on Tuesday.
She demanded to know about Manna’s whereabouts and a proper investigation into the incident.
Manna’s daughter Nilam Manna said, “We demand a proper investigation.”
However, police have denied having any hand in Manna’s detention or arrest.
Dhaka Metropolitan Police (Gulshan zone) Assistant Commissioner Nur Alam told bdnews24.com that they had no information regarding the matter.
Detective Branch spokesperson Joint Commissioner Monirul Islam said they had not detained or arrested Manna.
"We are checking if any other agency has detained him," he told bdnews24.com.
This came a day after leaked phone conversations revealed Manna was plotting to oust the Hasina government through violence, murder and seeking meetings with senior military officers.
Nagarik Oikya cancelled a public procession from the National Press Club on Monday and its spokesperson said Manna, who was to lead the march, had fallen ill.
bdnews24.com broke the news on the telephone conversations between Manna, BNP leader Sadeque Hossain Khoka, and an unidentified person.
The former DUCSU VP told Khoka that a few deaths could destabilise the government if a clash over occupying the Dhaka University's residential halls could be engineered.
In the audio clip containing the teletalk with the unidentified person, the Nagarik Oikya chief expressed his readiness to sit with officers in uniform to help foist an unconstitutional military rule on Bangladesh.
Demands of his arrest on sedition charges have been raised by ruling Awami League leaders.
Meanwhile, around six GDs have been filed with Shahbagh, Ramna and Paltan police about Manna and the leaked conversations.
Shahbagh police Sub-Inspector Sirajul Islam said, “The OC or any SI files a GD when there is any important news for future reference.
“In the same way, a GD was filed today at Shahbagh Police Station by the OC.”
Paltan police OC Morshed Alam said a GD was filed naming Manna, Khoka and unidentified person based on Monday’s news.
A police official, requesting not to be named, told bdnews24.com that two GDs had been filed at the Ramna Police Station as well.
